How the workflows differ

Why labs look for an OMIQ alternative

OMIQ is built for the heaviest high-dimensional and spectral work, and it's very good at it. The reasons to look elsewhere usually aren't about the analysis. It's sold as an institutional subscription with no free tier, it's flow-only, and much of its depth is aimed at panels far larger than what a typical lab runs day to day. For a team that mostly needs solid gating, compensation, and clustering tied to the rest of its data, that specialization and that contract can be more than the work calls for.

Flow data that stays connected to the rest of your work

The clearest difference isn't the gating, it's what happens after. OMIQ analyzes the FCS file and organizes it into experiments, but the sample it came from, the timepoint, the genotype, and the figure it ends up in all live in other tools. In Conspecta, a gated population stays attached to the sample it was measured from, so its timepoint, condition, and genotype travel with it, and a figure you build pulls straight from that analysis.

In practice that means less of the manual bookkeeping that causes mistakes. You aren't exporting statistics, relabeling wells, and pasting plots into a separate figure tool, so there's less chance of a mislabeled condition or a figure built from a stale export.

One project, not a Dotmatics stack to assemble

OMIQ only does flow, and that's more the model than a limitation. OMIQ is part of Dotmatics, which sells the neighboring pieces as separate products: GraphPad Prism for stats and figures, SnapGene for cloning, LabArchives for the notebook. Each is its own tool you license on its own, and OMIQ's own publication path is an export into Prism. You end up buying several products and stitching them together yourself.

Conspecta keeps flow, imaging, molecular biology, samples, and figures in one project. The flow run, the microscopy it's compared against, the samples both came from, and the figure that ties them together live in the same place, so you're not reconciling exports across a stack of separate tools.

What switching actually looks like

Moving over is mostly a one-time step. You upload your FCS files and rebuild your gating strategy once, then save it as a template the whole team gates from. If any of that gating already exists as a FlowJo 10 workspace or a Gating-ML 2.0 file, the format FlowJo, Cytobank, and the R CytoML packages write, it imports directly instead, and a workspace is checked against your own files population by population before you keep it. Your results export back out as FCS and Excel or CSV, and the strategy itself as .wsp or Gating-ML, so nothing you do is locked into the tool.
